EIC removed by IRS but I forgot to take depreciation

Hello, I filed thru an online source since it was free. I've always been asked about depletion( depreciation) or it was figured in. The program showed that we qualified for the EIC but three weeks of waiting and I got a notice that the IRS had amended my return and taken it off my return. I spoke to them today and told them no depletion was figured in do that should lower my investment income to meet the requirements and they told me I would have to file an amended return. My question is, since my program showed that we qualified, how do I amend a return that was already correct? Should I print it out and attach a note showing the needed depreciation amount? With a note attached?
