1099-misc For Employee?

I work for a large for-profit health care monopoly in the greater Boston area as a researcher. I negotiated a promotion and pay-raise, part of which was paid by my employer, and which was reported on form W-2.

Because my salary exceeded my new positions official maximum salary, my boss chose to supply the difference with funds from a separate hospital, where he also had money, but where I was not an employee.

This additional money was for my work as his employee as a researcher, but obtained from a provider for whom I am not an employee. Having begun to read up on this subject, I believe I am getting ripped off. Any information you might be able to supply in this matter would be greatly appreciated.
