Scholarship, RA and 1098-T

My daughter has a scholarship and is also an RA at school. Please help me understand her 1098-T. There are amounts in boxes 2 ($4371.78), 4 ($94.00) and 5 ($12,430.230). She files her own tax return but is claimed on ours as a dependent. We use tax cut to do her taxes and they are asking for an amount on the 1098-T. I'm not sure which box, or combination of boxes to use. If we use box 2, she won't owe taxes. If we use box 5 or a combination of box 5 minus box 2 she'll owe. This is the first year we've received a 1098-T in 3 years.
