So how do i transfer the tax amount from NY to NJ for those period.”---->I assume that you are a full year resident of NJ( I mean New Jersey was your domicile (permanent legal residence) for the entire year) , then you are NOT subject to NY taxes as you neither worked nor lived in NY.So, You will need to file a 2011 NY state tax return and claim a total refund for the withheld NY taxes. You will also need to file a 2011 NJ state tax return, NJ-1040, and pay taxes to NJ. Attach a copy of the NJ state return to the NY state return to validate your claim that you neither worked nor lived in NY, but rather are subject to NJ state income taxes.Also you need to have your employer correct the withholding for 2011, and refund any NY taxes withheld for 2011.In the case of taxes being incorrectly withheld for the wrong state, because you neither lived nor worked there - you file a non-resident NY income tax form. It will document that you have $0 taxable income in that state, and hence have a $0 tax bill. It also documents the amount of money withheld from your paycheck for that state, and consequently you get a full refund for the amount that was withheld.

“What is the Process to Claim ?”---->As said above; On the NY return, file Form IT-203, I guess,, and list the NY income as ZERO, which results in ZERO NY taxes and claiming all of the withheld NY taxes as a total refund. If you do not itemize on your federal return,on from 10040 Sch A, then, the refund is NOT considered to be income for 2011.
